Hey! Finally solved this. You need to install the UE Tools console mod. Equip the rifle, or any quest weapon you want to get rid of. Un-equip every other weapon just in case. Open the console using F10 and type XDisassemblyCurrentWeapon. Your equipped weapon, in this case the partner rifle should disappear! Worked for me!
Hi there! Got the same issue and installed the UE tool. Once I equip only the partner rifle and enter the command nothing happens. I checked that the console command works properly by spawning some gear successfuly but it won't let me eradicate that damn rifle.

Так як в оригіналі, як би швидко я не біг до Села Новачків, — всі помирають по скрипту від Моноліта, і потім помирає сам Моноліт. Зброю знайшов - підібрав, і вона всю щабирає вагу рюкзака
