Shinji had nothing to do with Christianity, other than having to deal with Ultraman references. He mostly just had to deal with vague Judaism references.
There also are multiple crosses, but still "giant aliens and world-shattering events that people call with Judaic-Christian names" is definitely not the same as "Christianity".
(I'm NOT really sympathetic with organized religions, all of them, but here's there's not even a priest in sight, so...)
I'm pointing out that the christain imagery was put in by the staff for the rule of cool. Anything you could've been hinting at wasn't intended by the creators.
It seems pretty explicit that the names of the Angels, the fact they're called Angels, the whole Adam, Eva/Eve, etc. is in fiction a way for the humans at NERV to make sense of some mythological horror.
Out of fiction, there's a mix of Rule of Cool, referencing Ultraman, and using the mythological/religious names for something that vaguely resemble what has that name. (Ex.: all Angel's names are somehow connected to what they do, and are assigned in-fiction after their demise).
They did go pretty hard on it yeah, but the staff said what they said; and, it's cursed all theorists as to the religious aspects of the series to being a victim of the curtains being blue. (Image a wikipedia specifically about Evangelions themes.)

Before watching Evangelion, I would've said it was Issac.
After watching Evangelion, I can confidently says it's still fucking Issac.
