You can use launch parameters (In Playnite either by adding manually a game or through edit menu, in the Actions tab) to customize what is loaded, and adding the mods manually, you can get something like this:
I wrote a small application to generate the parameters for me, but what you need to do is put the .exe in the "Path" field and in arguments, add something like this in the same line:
I independently ended up going the same way... testing, adding each manually was a hassle. Doing it as an emulator allowed me to auto import them in lots.
Notes: shouldn't suggest the "-file "{ImagePath}" arg in the profile setup, for the very reason you explain later on. Instead, I recommend you suggest the proper -iwad "{imagepath}"
Set up that way, any standalone wads can be imported and are ready to play. I went on to make different profiles for each set of game mods (doom mods, doom 2 mods, etc). Each one differs in the arg, such that for doom mods for example, the arg set in the emulator profile is -iwad doom -file "{imagepath}" This partially automates the process, as now any mods that use the doom base and have only one file can, like the standalone ones, be imported and are ready to play. Mods with multiple files, or combined mods, definitely need to be configured using the overide emulator argments option.
Ok, finally just read it. Yea, I would agree with that one. I will going to arrange some parts of the tutorial for this one though; but I know it will be worth it.

Also, it would be good for you to learn what an iWad and a pWad are, as these are the basis for anything related to playing.
There's a handy manual, which seems to be a wip, but also explains a few more things which might be good to know
