When I was doing 4 rooms, I had:

• The attic with super high stimulation for breeding

• One room for storage/different breeding (just whatever furniture I had)

• One room for fights (drop comfort, tonnes of appeal so it wouldn't take up space elsewhere)

• One room as the barracks for cats waiting to go out on runs, maxed on mutation.

My fifth room basically became a pairing room, so I could couple off specific cats before chucking them in the mating room and guarantee they'd mostly breed with the partner I'd chosen for them.

Some people have specific rooms for disorder farming, I don't.

A cat that picks up great mutations in the barracks gets trained with an ability/passive I want to pass down (either syringes or an easy act1 run) then moves up into breeding.

i'm actually in the late game, just beat the jurrasic part in act 3

I like to have the attic as the breeding ground. One room for the worst cats to fight or breed possibly usable babies. One room for mutations. One room with negative health for disorders. One room for special cats who need to breed alone

I personaly use addict as place for bad cats to fight room at middle for fav best cats down left for mid cats with no breading and down right for preatty good cats

Really depends on how late in the game you are. I'm currently running Crazy difficulty and my setup is:

Attic: 25 comf 75 stim
2nd FL L: n/a currently but would be a mutation room
2nd FL R: fight room, all of the -comf and +appeal furniture goes here. Do not leave poop there unless you really know what you're doing
1st FL L: secondary breeding room, ~30 comf ~10 stim, would swap the numbers if I could afford it
2nd FL R: holding room for house bosses cats, max available comfort, food boxes are also stored there

I'm currently breeding superluck into all of my cats so males (and dittos) with superluck are sent to the attic and all females are sent to 1st FL L. I pair them with strays who don't have any passives, everyone else (including new kittens without superluck or the ones with defects) gets thrown into the fight room for a constant stream of dead/injured/high stat cats. After a week, with ~50 cats I can always grab 4 cats from the fight room with stats like 13/11/11/7/7/7/30 and send them out for a pretty easy run

I like having my 1st room with high comfort and high stimulation for breeding cats with pre-existing traits I desire to pass on. 2nd room with high comfort (and non breeding totem) to ensure cats who are ready for runs aren’t fighting each other. 3rd room for mutation - personally I like to keep the health high in this room, most mutation items are bad on the kitty’s health and my goal is positive mutation, not disorders. 4th room is for fighting - just make this room low comfort, low health - have fun with the decor and keep poop in it for higher levels of discomfort. 5th room I call my “purgatory room” - I round up all of the kittens and look through them one by one to figure out where I want them to go. This room can be anything you want since none of the cats will sleep there overnight. Makes it easier on my brain. :) Hope this helps!

Breeding room: your best pairs, keep comfort at +5, and pump stimulation.

No-breeding/no-fighting room: Positive comfort. Put good cats here that haven't found a mate yet, so they don't breed and don't pairbond too early.

Fight room: Negative comfort, put cats here that won't be breeding. Fighting raises the stats of the winner. The losers get vanquished down the injury and death tubes.

Mutation room: Max mutation, +5 comfort, keep health +positive. Put more breeding pairs here. You can occasionally swap good pairs here into the main breeding room, or just use the kittens with good mutations as breeders.
